Creating transform nodes on Unity rig creation

Upon generating the unity rig I am getting multiple transform nodes appaearing. This alters the hierachy between animation files and means that dispite being the same character and rig parts of animation clips do not work.

e.g because a transform02 or whatever node is placed between right shoulder joint and the next in the chain it means in unity that exported clip will have no right arm animation as Unity has no idea what it is and why it is there...much like me. 

Please help with this.
